In the reflexes part, it helps if you keep the little red bar on one side the whole time and only click to switch it if that color comes out.
For example, try keeping it on the gray side so that the white brain tube is open. Then, when a gray brain comes out, click twice to allow the gray brain to go into the other tube but put the bar back over to that side. (This could also be reversed, always keeping the bar on the white side.)

This is the only way I have had success with the  Brain Buster level on this part. It takes some practice, but can be very effective because you only have to watch for one color.
